Yes, those Batman Returns codes can't currently be used because they're PRG RAM cheats. They also can't be used in any emulators either without using an app like Cheat Engine or ArtMoney.

PRG RAM cheats
Is that program ram for the Pc trainer?
Vs a level of ram in the Sega CD?

Is this a limit to creating codes for games like Batman
On hardware or just the way the code creator made the code?

No, PRG (program) RAM is RAM of the Sega CD itself just like Word RAM is as well, and along with the Genesis' RAM too.

Any chance you think the fpga tech in the flashcart can ever handel prg cheats or trainer / cheat search engine?

Neodev has already said in the Discord chat that he plans to add support for PRG RAM and Word RAM cheats for Sega CD games eventually.
