Its quite possible your system is picking up SD card access noise. Try playing a ROM (instead of a SCD game) and let it sit with the game active to see if it happens again. Many people prefer to go the internal console-side bypass for video, and so they may not want to pay for the extra cost of parts and board size on a dual bypass.
